I use Kashflow which is an online accounting and invoicing system. It usually costs £15.99 a month but you can get the first 2 months free. If you put in code 'TTTM' the price drops to £14.99 after your free trial ends.

If you are doing work for local authorities, chase those invoices like anything. Impose strict terms and conditions. Once an invoice is due to be paid call them a week before to ensure you are paid.
Cash flow will be a killer as will be replicating your hard work and getting staff that are responsible to deputise.
